We apply a novel clustering scheme that builds on the intertwining of Laplacian Eigenmaps, a geometrical data transformation, with k-means, a standard clustering method. To validate the findings, we also use two standard clustering schemes, basic k-means and principal component analysis combined with k-means. All three methods identify gene clusters enriched for functional GoMiner categories related to eye development, but our proposed novel scheme leads to lower false discovery rates.
